In 1558, Alexander Bayne II married Janet "of Kildun and Ussie" in. They were the parents of two sons:

Alexander succeeded his father as second laird of Tulloch on April 4, 1559. The contract date for his second marriage was in May, 1562. Alexander's second wife was Agnes Fraser daughter of Hugh, 3rd Lord Fraser of Lovat. In 1582, there is a charter by his maternal grandfather, Hugh Fraser, in favor of Alexander Bayne of Tulloch, Agnes Fraser his spouse and Alexander their eldest lawful son of the lands of Rhindown.
