Stephen married 1 Jan 1801, Joanna Paine, daughter of Jehu [or John] Paine. His will dated 7 Aug 1861 and proved 30 Sep 1865, named grandchildren Nathaniel A. Inman, George W. Comstock, and Stephen S. Comstock, daughter-in-law Phebe, widow of Simon and her two children by him, William Franklin & Julia Ann Comstock.
Stephen's children were Simon, b. 1802, married Phebe Thayer; Julia Ann b. 1803, married Nathaniel Inman.
